I was with my gecko Samson and notices him licking his vent area. I notices this yellow looking things on the side. Not sure if those were normally there because I've never erally examined his vent.

You can see ther are two yellowish things on the sides. They are only visible when I lift the tail.

I soaked him yesterday adn today and have been rubbing the area with a Q-tip but doesn't seem to be making much progress. Is this normal?

Yeah, they do look like sperm plugs. I would not try to remove them on your own. I would try to get a vet appt and see if they can help you get them out.
